I just saw it today, and this was pretty much my reaction - the Joker was far too competent and organised, the police were randomly disorganised then very organised. But a good hard edit would have made an okay-but-sloppy movie into a terrific movie.
Like you say, I have no problem with the Joker recruiting mentally ill people - I just can't see that people ill enough to go along with the Joker (apart from the actual gangsters) would be able to then follow instructions. I know that when I was seriously depressed, I couldn't plan several hours in advance!
The part with them not getting off the ferry was mentioned though - the instructions were that if anyone got off the boats they would all be blown up, and the Joker had line-of-sight from his building to the ferries. Now, if anyone can tell me what Gordon's last speech was, over that thumping music, I'll be happy!

Aw, thanks for the clarification on why they didn't evacuate - somewhow I missed that. It still doesn't explain how he got all that stuff on the ferry :-).
I heard the speech, but didn't transcribe it. My friend also had trouble hearing it. Anyway, I found this and I think it sounds like about what he said:
"Because he's the hero that Gotham deserves, but not the one it needs right now...and so we'll hunt him...because he can take it...because he's not a hero...he's a silent guardian, a watchful protector...the Dark Knight"
